Although basic computing skills are routine for most biologists, most of us still struggle with more sophisticated tasks, beyond the ‘‘out of the box’’ solutions. Unfortunately, day-to-day lab work increasingly involves more advanced computing challenges. For example, you may find yourself wanting to merge several gene expression microarray files, convert them into a format compatible with the ...
متن کاملDeclarative Command-line Interfaces
This paper describes a new approach to generating command-line argument parsers in Perl [1]. The system presented takes a standard "usage" description and reverse-engineers a parser which satisfies that description. This ability to specify complex parsers declaratively also proves useful in other contexts, such as comma-separated-value processing, simple input parsing, and string interpolation.

bered that EUPHORIA is part of a distributed system; if the EUPHORIA module monopolizes the CPU, external modules will run slower which, in turn, will make EUPHORIA run slowly. Also, if other modules update their variables repeatedly at a rate faster than the update rate of EUPHORIA, time is still spent dealing with the intermediate values of the variables even though the values may be " skippe...
متن کاملCommand-line interfaces can be efficiently brought to graphics: COLIMATE (the COmmand LIne MATE)
Scientific computing has traditionally been done on workstations, most of the time running on UNIX-like operating systems. These systems are often very robust, powerful and especially suited to heavy computation tasks; however, the usual user interface is based on a command line with all the information needed for the appropriate functioning of the algorithm. These command lines are seldom user...
متن کاملlbsh: Pounding Science into the Command-Line
The definition of science is rooted in the notion that results must be reproducible. However, this must be more than just a presumption. Scientific disciplines must strive to ensure and facilitate that results actually are reproduced and build upon. In order to facilitate this in Computer Science, a detailed step-by-step record of how each result-set was generated is critical. This is called Da...
